No, not directly.  It depends on what 'type' of protection you are asking about.  GPG files can generally be recognized by the file command, ssl armoured files are a bit more dicey.  Office / OpenDoc type files that are protected aren't any different than non protected files.... but if you look at the metadata gathered by tracker it might know - then your answer is just a SPARQL query away.
