How are you configuring the displays?  I use two displays constantly
with my laptop and it remembers the preferred configuration per-display
[i use one second display at home and one at work] correctly every time?

Are you using GNOME3: System Settings -> Displays ?

Does it remember screen to the left or to the right between sessions?
