Have you tried Clonezilla?

Subject: [GRLUG] Cloning FAT32 secret?

Tried a number of ways to clone a FAT32 (W98) drive for an embedded
system:

> partimage backup/restore
> dd copy of partition

Both created a copy of the partition with files, but neither leaves a
usable/bootable partition entry! (Tried both FAT32 & FAT32LBA.)

In addition, dd'ing the [466b] MBR DNW, .. neither did fdisk /mbr - fdisk
on a Win98 CD sees garbarge for the volume name, .. nor did gag [installed
from System Rescue] see the partition as bootable.

Is anyone aware of a reliable way to clone a FAT32 partition? System
Rescue has always been usable in the past, esp. w/nfts, so it's been a
while since I tried FAT.

TIA,

Lee
