I don't think it's at all wrong to have a thorough knowledge of Microsoft
products. I used Windows up until a year ago, and while I wish I had always
used Linux, I'm glad I know what I know about Microsoft/Windows (and
hopefully someday soon, my knowledge of Linux will trump all those years of
using Windows). I'm not ashamed that I used Microsoft products for so long,
in fact I'm quite pleased that I have knowledge of three different operating
systems (I've dabbled in Mac a bit). I am more versatile as a result. Even
more so, I know how they are different from one another, and why Linux is
better. If HR people want to see Microsoft competence, I'd rather have it
than not.
